When I restart mysql :

mpm:~# /etc/init.d/mysql restart
Stopping MySQL database server: mysqld.
Starting MySQL database server: mysqld.
Checking for corrupt, not cleanly closed and upgrade needing tables.
mpm:~#

That's normal.

MySQL checks to make sure tables are okay, in the case that MySQL crashed or was improperly shut down (power failure, etc.).
